The game's plot is similar to that of Ace Combat 2, set in the fictional universe of Strangereal. It details the 1998 Usean coup d'état, fought between the Usean Allied Forces and the Usean Rebel Forces on the continent of Usea. The story begins in 1998, two years after the Belkan War, when conservative extremists in several Usean militaries, including defectors from squadrons like Lancer, Cocoon, Beast, and Skull, engineer a continent-wide coup, forming the Usean Rebel Forces. In response, loyalist nations form the Usean Allied Forces to counter the rebels. By 1998, the Usean Allied Forces, pushed to their last line of defense in the Twinkle Islands, launch Operation Fighter's Honor, a counterattack led by Scarface Squadron.
